remove top level file checks from entry manifest check
We skip the check of the top level files, `ioccc.css` and `var.mk` in `bin/chk-entry.sh`. Tools that `ioccc.css` and `var.mk`, such as `bin/tar-entry.sh` will explicitly check for ioccc.css` and `var.mk` in addition the check made with `bin/chk-entry.sh`.
